I use the automatich process: but in the 'sharpened' stage I loose a couple of pictures. I can still see the lost pictures in the 'stitched' fase. What happens? Ans how can I prevent this?

Are you using a panorama head on a tripod to shoot your images? The automatic mode was designed to work when each of the images are exactly the same distance and are not shot handheld.
Can not really think of other reasons that some of the pictures would be missing.
